When travelling to two different cities during your stay in Russia how do you apply for a tourist visa? With both hotels or just the first location?

Only your first destination.  Remember if you stay longer than one week, you must register.

On the Visa application I just wrote what ever single hotel address was on the invitation. It's not like there is space to list more than 1.

When applying for the invitation ask for it to cover the whole holiday and not just the duration at 1 hotel (if that's where you are getting the invitation). On the application you can list both cities as places you are visiting.

For tourist registration it's 7 business days so it's really up to 4 extra days if it spans 2 weekends.
